Oh and Toho I don't think you noticed but on some tabs of the site the logo is place in a slightly different location.

Comparing The Home and Forum page the logo is little higher on the Home Page. While the forum page stays consistent with the games page.

The rest seem like the logo is slightly paced to the left or right (or maybe it's the same as the home page) I can't really tell.

Yeah, I noticed that after doing the update... There is a slight difference on pages run by vBulletin (forums, inbox). I haven't found the CSS quirk that's doing that yet. I think I know what it is, I just need to find where it's showing up.
