Items that have more than one color in them, such as your current coat (main color + the silver button buckle things) are all recolored by hand, while we have a tool to handle items with only one color in them (such as most hairs). Most two-colored items, while they do have many more color options in the one color, only have 1/3rd to 1/2 of all the colors single-colored commons are available in.
So, it's two different ways to go about buying items, really. Get the most bang for your buck, or get perfect color matching. That's the user side of it, at least. The staff side is that not all two-colored items will look good in every shade of every color, so by lumping it all together and doing fewer color options, it lets us avoid the combinations that just don't work, and lessen our load so we can get more items — and more alt versions of items (like the Clean, Leather, and Oil Tune Up sets) — out in the shops.
Most items that only have a couple options are older and likely didn't use the same system.
And yeah, we have a few (very few) items that are gender limited, but for a long while now we have done our best to make sure items are either unisex (like hats and hairs) or can be worn by either gender.
