After rewatching it on my t.v. I don't think the whole place was destroyed, but just the portal platform and the 'rocks' in the sea of simulation. The was blast was from Flynn reintegrating with C.L.U. 2, which Quorra hinted towards saying Flynn would never survive the process, but it is unknown to what actually happened.

Sam did copy the place onto the memory card he placed around his neck, and with a sequel being produced, its possible they may try to find a way to bring Kevin back.
