So....is it pretty much the same movie done twice?

Pretty much. :/ Who gets which dragon is different, what Pokemon are shown in the beginning and during the credits (doesn't really matter since CN speeds through them), the funny haired guy will have either Gothitelle or Reuniclus, and either Golurk or Hydreigon will be shiny (I thought that was pretty neat).

It does sound that way. ' w'; You know, Team Rocket wasn't in this movie that much. They were kind of pointless. :<

At least in 2000 They were (kind of) good guys.

2000 is my favorite of the Pokemon movies because of Team Rocket. X3
