There is an episode where they are eating hamburgers, and it looks like the stews that Brock made had some kind of meat in them.

I think it was said that there are normal animals, but that Pokemon were special. I don't know though, still haven't seen any evidence of that. So I can only assume that they are eating Pokemon. So I suppose some are bred to be eaten?
